I've always been obsessed with how genes and enhancers talk to each other. Our latest review explores just that. Enhancers: A Focus on Synthetic Biology and Correlated Gene Expression | ACS Synthetic Biology pubs.acs.org/doi/full/10.10…:
Our preprint describing the Range Extender element, which is required and sufficient for long-range enhancer activation at the Shh locus, is out in @Nature. nature.com/articles/s4158…
How do enhancers work over distances that sometimes exceed megabases? Excited to share our work led by @gracecbower where we uncover a unique sequence signature globally associated with long-range enhancer-promoter interactions in developing limb buds: biorxiv.org/content/10.110… 1/
A simple flow of gas over water may have helped kickstart life on early Earth. Research shows how evaporation and fluid flow in a narrow channel can drive isothermal DNA replication, offering a plausible, low-temp setting for early molecular evolution. elifesciences.org/articles/10015…
In our first review, scientists revisit how physical forces shape collective #AnimalBehavior, revealing how individual-environment coupling underlies group dynamics across taxa — from fish schools to ant rafts. 🐟 🐜 🔗 go.aps.org/4lUbDGv #CollectiveBehavior
How challenging is the prediction of transcriptional responses to CRISPR gene perturbations ? A simple model, just scaling RNA correlation vectors, results in accurate predictions for many perturbations. The model is intuitive & grounded in a simple approximation. 1/2
🔬🧬 New in @NatureComms: Nanoscale 3D DNA tracing in non‑denatured cells maps the #3Dgenome at nm‑resolution and reveals Cohesin‑dependent dynamic loops! 🚀 #OpenAccess nature.com/articles/s4146… EllenbergLab @JungmannLab #Genomics #SuperResolution

Analyzing human myocarditis at the tissue transcriptomics levels, with two different platforms, we found that the disease is characterize by widespread molecular perturbations independent of leukocyte-rich foci. Myocarditis is not so patchy after all! biorxiv.org/content/10.110…
Very excited to share our new work on gastruloids by the incredible @ugcgccacc! We mapped gene expression across 26 individual gastruloids at single-cell resolution and discovered some pretty amazing patterns about how these "mini-embryos" organize themselves.
Delighted to share a new review paper from the lab. We discussed recent key findings in enhancer biology. Thanks Dan Larson and @tinekelenstra for this opportunity!! sciencedirect.com/science/articl…

Quantifying #BatchEffect for individual genes in single-cell omics data "as few as three highly batch-sensitive genes are sufficient to introduce substantial batch effects"😮 Removing top highly batch-sensitive genes for #BatchEffectCorrection🧐 @NatComputSci 2025…
Our scMicro-C paper is out in @NatureGenet! Huge thanks to the reviewers for their valuable insights, to @XieSunney for unwavering support, and to fantastic collaborators @JiankunZhang21 & @tanlongzhi. Thrilled to share this work!
Very excited to share our work on high-resolution single-cell Micro-C, which is on bioRxiv now. Here we reveal that cohesin-mediated loop extrusion participates in transcription with kilobase-resolution single-cell 3D structures. biorxiv.org/content/10.110…

New from the Rouhanifard Lab! What if we could sort single cells based on whether a specific gene was actively being transcribed—and then ask what drives that burst? Introducing: NuclampFISH

Why has the fall in DNA sequencing costs had so few tangible benefits despite outpacing Moore's law?

Most genetic variants are assumed to influence disease risk by effects on gene expression. While most variants can affect the expression of multiple genes, existing methods map a single gene at a time. Clustering the expression of neighboring genes can improve eQTL discovery👇

Synthetic biology could enable new types of programmable therapeutics. Our new preprint introduces synthetic protein circuits that selectively trigger cell death in Ras-mutant cancer cells, with interesting advantages compared to existing approaches. biorxiv.org/content/10.110…
Super excited that Expansion In Situ Genome Sequencing (ExIGS) is out now in @ScienceMagazine ! Check out the paper to see what can be revealed by sequencing the genome in its native position and high-res imaging its interactions with nearby proteins. science.org/doi/10.1126/sc…
