Comet's open-source search engine has been a boon for our proteomics methods developments (like real-time search). Over the last two-years we became curious whether Comet's search speeds could be improved to keep pace with modern instruments and large sample cohorts.

This JAMA Insights explores the capability of proteomics to analyze thousands of proteins in patient samples, which could improve clinicians’ understanding of and ability to treat a wide range of diseases. ja.ma/4jvNHbP @dschweppe1
@AI_Proteins is excited to partner with @bmsnews to develop novel miniprotein-based therapeutics. This collaboration will leverage our cutting-edge AI-driven platform to design and optimize miniproteins with the potential to transform patient outcomes. businesswire.com/news/home/2024…
It's my pleasure to present the next big preprint from SheqLab! An exciting application of our O-MAP platform that I hope will transform the study of nuclear architecture. If you've ever wanted to dissect the subnuclear "neighborhood" around an individual locus, read on! (1/30)
🔬 Exciting joint postdoc opportunity between @BrookeHowittMD @StanfordMed and us @BIDMChealth @harvardmed! Join us in advancing cancer research through computational & spatial genomics. Focus on gynecologic cancers & womens health at Boston/Stanford nature.com/naturecareers/…
Deaminase-assisted Fiber-seq (DAF-seq) has arrived! DAF-seq is an amplification-compatible version of #Fiberseq that resolves genetic and chromatin architectures with single-nucleotide, single-molecule, single-haplotype, and single-cell precision. biorxiv.org/content/10.110…
Addressing reviewer concerns today as a means to stay calm in the face of world events may not have been the best idea… Got dinged by R2 as our basepeak intensity was “only” 7e9. So that I can educate myself, what average basepeak intensity means “high quality” data to you?
Open faculty positions announcement: 2 advanced HF faculty positions are available at The University of Arizona. All faculty ranks. Competitive salaries and startups. Message me for more details. Plz repost.
Blood donors offer a window into "healthy" aging. Now out @AgingCell, we report that arginine metabolism in >13k blood units, 587 sickle cell patients and 525 diversity outbred mice was linked to donor and RBC age, vesiculation and transfusion efficacy doi.org/10.1111/acel.1…
I'm happy to report the publication of our latest #proteomics paper has been published in @NatureComms . Thanks to the reviewers and editors who helped us improve the manuscript! A small 🧵below nature.com/articles/s4146…
Beyond thrilled to present our O-MAP—now *published* @naturemethods (!!!) O-MAP is a powerful new method for biochemically "dissecting" the subcellular microenvironment around an RNA of interest, using off-the-shelf parts and standard manipulations. 🧵 nature.com/articles/s4159…
...and the O-MAP hits keep coming! Exciting new work spearheaded by @oligopain and @dschweppe1 is now applying O-MAP to *DNA LOCI* 👀. A super exciting project for which we're humbled to have played a part. Congrats to the entire team!! tinyurl.com/msr7e7wt
This is great! @NIAIDNews have launched a collection of public domain illustrations (currently 550 individual icons) bioart.niaid.nih.gov
Excited to share our chemoproteogenomics story now out in its final form in @NatureComms. Congrats to first author Heta Desai @heta_desai17! nature.com/articles/s4146…
I’m excited to share the first preprint out of the Altemose Lab! This stems from a heroic effort by Dr. Matt Franklin @matt_franklin_ (who's on the job market!), who made surprising discoveries regarding some of the most mysterious regions of the genome. biorxiv.org/content/10.110…

Seems like a good time for a list some of my favorite truly #OpenSource #proteomics tools. In no particular order: 1. Comet - The Sequest algorithm for everyone. github.com/uwpr/comet
I had to shorten my trip to Dresden for #HUPO2024 and have a room for Friday and Saturday night, and the following Wednesday night, that will sit empty. They require 14 day cancelation notice. If anyone in a desperate need for a place to stay on those nights, email me.
Rethink the analysis of DDA data! Blurring the boundary between DDA, WWA, and DIA, #MSFragger-DDA+ Enhances Peptide Identification Sensitivity with Full Isolation Window Search. Fully integrated in #FragPipe, simply annotate your DDA files as DDA+ and RUN. biorxiv.org/content/10.110…
