I'm happy to present our new web-tool CORESH alserglab.wustl.edu/coresh/ for searching public gene expression datasets using gene signature as a query, developed by @vd_sukhov, which was just published in @NAR_open doi.org/10.1093/nar/gk… 1/n
I'm happy to share that out paper on Phantasus, a web-application for visual and interactive gene expression analysis, got out in @eLife elifesciences.org/articles/85722 Here, I'm using it to analyze a random GEO dataset, including basic QC to filter outliers, in under 100 seconds! 1/n
Apparently, while studying for the midterm, my students memed my class. 💀 credit: @wrboohar

I'm happy to finally announce that I'm joining @wusm_pathology and will be establishing a computational biology/immunology group here! I will be looking for students/postdocs interested in working with pathway/network analysis and large-scale public data repositories, so pls RT
A warm welcome to our newest faculty member, Dr. Alexey Sergushichev, who has joined our Immunobiology Division as Assistant Professor. Read more about Dr. Sergushichev and his research on our website: pathology.wustl.edu/people/alexey-… #wusmpathimm @assaron

The paper where we get bit closer to solving monocyte -> foamy mac trajectory. Kudos to @Lab__Williams. It is very special to me in many ways: It's just amazing to see the great work of @mfiruleva Correspondence sign next to my name for the first time nature.com/articles/s4416…
Excited to share our new paper, Trem2 Promotes Foamy Macrophage Lipid Uptake and Survival in Atherosclerosis. Out today in Nature Cardiovascular Research! Great collaboration with @konsolerr @CFI_UMN @UMN_IBP @therealtyrone50 nature.com/articles/s4416…
It still haunts me that someone decided that best naming for functions that serialize and deserialize objects to single files in R are saveRDS() and readRDS() while at the same time tables: write.table - read.table environments: save - load but no saveRDS() and readRDS()
Hey Berliners, can anyone recommend English-speaking hausarzt (general practice doctors). Ideally Schoneberg / Kreuzberg area but honestly just recommend me any doctors you had good experiences with. berliners retweet pls🩷
Btw, I'm still open for job options. Especially I'd be interested to learn about industry opportunities in Europe. I'm the author of FGSEA package and other tools for analysis of omics data, but open to switching the area. Here is my CV: drive.google.com/file/d/1sxFJ8x… pls RT
For this release we've updated the tutorial on gene set coregulation analysis with fancier and more reproducible figures for single-cell and spatial RNA-seq: bioconductor.org/packages/relea…
Bioconductor Release 3.17 is now available. See full release announcement at bioconductor.org/news/bioc_3_17… @Rstats @Bioconductor
New preprint from our lab describing Phantasus - web-application for visual and interactive gene expression analysis biorxiv.org/content/10.110… Ever wanted to have a quick look at a dataset from GEO? You can do it easily for more thank 80K datasets using Phantasus
More preprints with Jesse! First time having "correspondence" next to my email address feels great :) We predicted (mostly @mfiruleva) the monocyte->macs trajectories in plaques using a lot of public scRNA-seq data Trem2 is required for Foamy Macs to survive in athero plaque
Pre-print Alert!🚨 Our new study, Trem2 Promotes Foamy Macrophage Lipid Uptake and Survival in Atherosclerosis, is online! Research was lead by Mike @therealtyrone50 and Masha @mfiruleva. Big thanks to great collaborator @konsolerr! @CFI_UMN @UMN_IBP biorxiv.org/content/10.110…
Twitter now asks me, when I retweet, if I want to read the article first - objectively a cool feature. Thanks twitter, it's a good idea to read your own papers.
Excited to share our newest paper, a joint effort with Stoyan Ivanov's group. Study led by @Bastien_Dolfi with @AlexGallerand @konsolerr examines adrenal gland macrophage development and sex-driven differences in diversity and function. @UMN_IBP @CFI_UMN cell.com/cell-reports/f…
