In October 2024, I that "something is deeply wrong" with what we now call virtual cell models. A lot has happened since then. How am I updating? 🧵 x.com/ekernf01/statu…
Today, I'm excited to present the second big chunk of my Ph.D. work. We are building a thorough assessment of the burgeoning field of gene expression forecasting. Something is deeply wrong.🧵 - Preprint: biorxiv.org/content/10.110… - Code: github.com/ekernf01/pertu…
Thank you Jonathan for the elegant explanation of our recent work! We dove into how we can model the gene regulatory architecture of complex traits with 1) gene effects from LoF burden tests and 2) Perturb-seq. It’s been an incredibly exciting and thought-provoking journey!
Modern GWAS can identify 1000s of hits but it can be hard to turn this into biological insight. What key cellular functions link genetic variation to disease? I'm excited to present our new work combining associations + Perturb-seq to build interpretable causal graphs! A🧵
Excited to share the latest from the @MarsonLab! An investigation of context-specific gene regulation in T cells, which led to dynamic mechanisms required to control T cell rest and activation. Published today in @Nature thanks to the work of many! nature.com/articles/s4158…
Excited to share this work at #cshldata24 conference this afternoon! Check out the preprint to see how sample sharing adjustment when factorizing GWAS helps us find genetic factors related to platelet development:
Check out our new work led by @ashton_omdahl discussing matrix factorization across GWAS, accounting for sample overlap. Factors with varying polygenicity, enrichment for cell type / developmental stage... Ashton is speaking at #biodata24 today! biorxiv.org/content/10.110…
Looking for a unique postdoc opportunity? We (my lab and other great faculty) are looking for postdocs under our Malone Fellows Program -- comp bio, AI/ML for genomics, comp health folks please apply! #ASHG2024 #ASHG24 folks, I'm here if you'd like to chat about opportunities.
🚨 Applications for the Malone Fellows Program are open! 🚨 Seeking postdoc researchers in: Comp. medicine & bioinformatics Precision med ML/AI for healthcare Systems modeling & optimization Medical robotics AR/VR, HCI, & devices Mobile health Learn more: malonecenter.jhu.edu/malone-fellows/
Happy to see our recent work on inferring gene networks in T cells now out @CellGenomics cell.com/cell-genomics/… ! More details in the 🧵below. Excited to head to #ASHG2024 #ASHG24 soon - please feel free to get in touch if you'd like to connect!
Thrilled to share our work on inferring gene networks in T cells using CRISPR perturbations. We show how to build these networks + use them to interpret GWAS. This work co-led with @maya_arce_ + senior authors @jkpritch @alexisjbattle @MarsonLab 🧵👇tinyurl.com/2spd6hwu

After precisely 4 years of grad school, I'm excited to share that the FIRST PEER REVIEWED PAPER FROM MY PHD HAS LANDED! cell.com/cell-systems/f… Indulge me in some back-story. 🧵
