Thanks to Dongyuan for your excellent work on developing the ClusterDE method, and to my students Christy and Siqi for extending it to single-cell atlas data and spatial transcriptomics, enabling the discovery of reliable marker genes for annotating cell types and spatial domains
I'm glad to share that our ClusterDE paper has been accepted by RECOMB2025. Here is the updated bioRxiv: biorxiv.org/content/10.110… ClusterDE solves the "double-dipping" issue in both sc and spatial transcriptomics. Thanks to my PhD advisor Jessica @jsb_ucla and other collaborators!
Excited to share our new method ClipperQTL published in @GenomeBiology Built on our p-value-free FDR control framework Clipper, ClipperQTL performs on par with FastQTL and runs up to 500× faster. Big thanks to my former PhD student Heather Zhou! genomebiology.biomedcentral.com/articles/10.11… #eQTL

Our most recent Nature Cell Biology paper describes an innovative Perturbation-response Score (PS) method to decode heterogeneous responses of cells to perturbations at single-cell level. Particularly helpful for analyzing Perturb-seq data. nature.com/articles/s4155…
