"My knees started to hurt from running" You're a runner not a jumper. When you jump into too much running volume you get hurt and it prevents long term results. The Swift Running Progression prevents injuries because you progress like you run: One step at a time.
You will always get fatigued when you run. But how much depends on your Running Technique:

Purposefully ran with an overstride. Not immediate knee soreness but after the first km I felt it. Fixed my overstride again. No knee soreness.
